After an uneventful first half, Porto's James Rodriguez finished a good move involving Freddy Guarin and Dorlan Pabon with a precise left-footed touch.
After that, Colombia were happy to let Peru have the ball and defend their lead - and the hosts were unable to break through.
The win puts Colombia fifth in the standings with four games played, while Peru remain eighth.
